I know of two FF games where the villain is playable at some point: FF7 Sephiroth and FFX Seymour. FF8 Edea does not count, she was never anything more than a coerced puppet.
I generally have little respect for any of the villains’ motives. Sounds like someone’s gotten a little jaded on the earth / humanity.

Well, you can play as Seifer, and you have to fight him later on, so I think that should count.
Take FF7, for example. You’ve got Shinra who you begin with thinking they are your worst enemy, then Sephiroth returns, killing the leader of your supposed enemy, and introducing yet another guy (Rufus) who turns into your third major enemy, so to speak.
FF10: Sin is the main enemy, but there’s a bit of a conflict between Yevon at the same time over exactly how to deal with Sin, and a fight with Seymour too.
Some of the enemies in the other games weren’t so obvious, but you had them, and it adds to the plot. ๐
IX: Where Kuja basicly admits that he had done wrong and kinda asks for forgiveness.
IV: The bad guy is cecils brother and turns good like in 9 sorta
To me, the best sort of stories involved with the Final Fantasy, and all games, are where you’re not too sure on who the main bad guy is. Or where you have more than one enemy to deal with.

How could you not put FFVIII???? I mean, people always said, "Oh it sucked cause you didn’t know who the true enemy was until the 3rd disc!" but I as well like it that way cause it adds suspicion and excitement to it where you can try and figure it out yourself or just let the story tell you.

In the same way I did not put FFIV, because the main bad guy was not too appealing. Sure, you’d chased Golbez all game and then it turns out he isn’t the main villain after all… You form no connection with said final boss.
Same with FFIX, and Necron. You form no real connection with him. Sure, IX’s great and Necron makes sort of sense if you think of what Kuja was harping on about, but I like to know characters well during the game.
Plus I was only using examples. ๐
